The emblem used by the Monastery today is a Byzantine-style monogram with the phrase "of Vatopedi" written in groups of syllables on the four antennae of a cross. The monogram is surrounded by a double decorative border, within which is sometimes inscribed in a circle the title HOLY ROYAL PATRIARCHAL AND CROSS-PIETIC GREAT MONASTERY OF VATOPEDI.

One of the oldest surviving seals of the Vatopedi Monastery bears the date 1600. In the center is depicted the Annunciation of the Virgin Mary, to whom the Monastery is dedicated, with the date, while on the perimeter there is the inscription SEAL OF THE HOLY AND VIRGIN ROYAL AND PATRIARCHAL MONASTERY OF VATOPEDI. The seal used by the Monastery today is similar.
